It really depends on the kind of music you're playing. Most of my favorite places, the "man that house really kicked ass" kinda places have shut down. The Middle East Cafe' in Cambridge, MA is still around, it's a fun house to play & they used to feed you a full India spread (hummous, taboli, baba ganoush etc).
Up here in Brattleboro, VT the Common Ground has reopened, I don't know if it'll live up to what it was in it's hey day, but I bet it's still a fun house. And the Weathervane has reopened under new management, again I don't know if it's gonna be as good as it was, but hey it could be better.

I left NYC 4 years ago and almost every single club I played is now gone. Hard times.
Can you specify your genre? That will determine which venues would be right for you.

We always were treated well by the Baggot Inn. They're pretty open to indie artists I think. The Bitter End generally only books established artists. The C-Note (if it's still open) was always welcoming to folks and did open mics.
Do a web search for "Lach." He runs many open mics and is connected to a lot of venues.

You might want to give Music at the Mission a try. It's up at the top of New Jersey, roughly an hour out of NYC. It's a church venue, but big and well known as a serious music room. One way you can break in is with the monthly open mic, although it is P2P ($5) only coz everybody wants to play there.
